As the author of UI Browser, I can confirm without fear of contradiction that it is imperfect. ;->

I have noticed in 10.5.8 and newer that some apps show spurious windows in UI Browser, but this is the first time I've heard of an app that shows spurious windows to AppleScript that UI Browser doesn't see. I'll look into it for the next release of UI Browser (still some way in the future).
