Thanks for all of your comments. Your observations seem to agree with mine.
Also, everyone seems to have a "V2" folder in ~/Library/Mail/Mailboxes/.

Despite feeling that I now understand the new Mail structure, I still have doubts. There is absolutely no documentation from Apple on this. Will "V2" change to "V3" in the next version of Mail? I need to know the official, documented meaning of "V2" and those folders with big-long-names. With out that I think I'm just guessing and that could be dangerous.

I've decided not to try to rewrite my script to work with both (Snow) Leopard and Lion. I will probably use even numbered versions for Leopard and odd numbered versions for Lion.

BTW, I've noticed that Lion Mail no longer has White/Blue mailboxes. Apparently, in Lion every mailbox can contain both messages and sub-mailboxes.
