I have the same result as Jon:

set aliasToSrc to alias "Thor:Users:chris:test_directory:dir_src:"
set aliasToDest to alias "Thor:Users:chris:test_directory:dir_dest:"

set pathToSrc to (quoted form of (POSIX path of aliasToSrc))
set pathToDest to (quoted form of (POSIX path of aliasToDest))

These work perfectly through many runs in both Script Debugger and Smile.

(I flipped the names so they would sort nicely in SD's result viewer.)

Could you be omitting a piece of the puzzle?
