I've been using the following script successfully to download pdfs from a couple of sites but now with a new site all I get are corrupt files.

Hey Jim,

I tried downloading that with cURL and got the html error file rather than a corrupt pdf:

<html><head><title>Error</title></head><body>The system cannot find the path specified.
</body></html>

It looks to me like they're obfuscating their links - intentionally or due to the way they serve them out.

Can you provide the source page rather than the file link?

Sorry all - I shortened the URL because unless you have the credentials for the site you'll get sent to a login page.  The actual URL that would have been in the text file is;

http://www.molbiolcell.org/cgi/reprint/22/1/54.pdf
