I found a solution to my problem.

Instead of using the mail subject to create the mail file name, I'll be using another value (project_name) that is defined in another part of my script. Since that value is coded without ":" or "/" I'm safe. Plus, naming the mail that way will not change anything as far as the mail is concerned when it is opened in Mail: the subjet/title remains as the original etc.

I still want to thank all of the people who replied and gave me hints on how to handle such strings when they end up in file names.

My biggest problem with Applescript for now is file paths. I just can't wrap my mind around the way they are handled...
