They are also part of the AppleICUNumberSymbols preference, but are keys "10" and "17" for decimal and thousands, respectively.

Another behavior I've noticed is that, if you customize any separator, the "Region" setting in the "Formats" pane changes to "Custom". If you manually reset "Region" back to your country name, the custom data in the AppleICUNumberSymbols file gets removed from the "~/Library/Preferences/.GlobalPreferences" file. Then, you're right back where you started.
