Interesting; I hadn't noticed that description.
I suspect in this context alert means modal dialog. But things have become a bit fuzzy since InDesign CS5 because it can now do some stuff concurrently, including the checks for missing fonts and links (assuming you have Check Links Before Opening Document and Find Missing Links Before Opening Document both off in Preferences -> File Handling). If you have those settings on, I suspect the warning will be regarded as an alert, but with them off, it may well be regarded as a dialog.
Something to play with, anyhow...
