The most likely explanation is that Mail, being sandboxed in Mountain Lion, now requires that rule scripts live in a particular folder, namely ~/Library/Application Scripts/com.apple.mail.  You can get there from Mail's rule editor: in a rule that has a Run AppleScript action, there's a pop-up to let you choose the script.  The last item in that pop-up is "Open in Finder..."; choose that, and the right folder will open.
