I believe you are correct, although we haven't been given a lot to go on.
Assuming his app is a normal application package, Terminal just should not be involved. The fact that it is suggests his real problem is that something is wrong with the package he has installed. Rather than trying to hide Terminal's window, he should try to find and fix the problem with the package that is stopping it from launching properly. This is not the place to get help with that.
If his app is not an app package but rather a CLI application, then what he is seeing is entirely correct behavior, and no attempt should be made to hide Terminal.

I think it's more because the issue is with something most people here may not be familiar with; they have assumed, not unreasonably, that by posting on an AppleScript list, the OP is after an AppleScript solution. And 99 times out of 100, the answer to Terminal scripting problems is to use "do shell script" instead.
