This seems to be a Mail thing: asking to view a message's Plain Text Alternative is ephemeral, and Mail will revert to its default behavior (display the "best" alternative) as soon as one views another message.
A "hidden" preference appeared some versions ago and appears to still be effective with Lion (I have it always active, since I don't really like HTML email):
defaults write com.apple.mail PreferPlainText -bool TRUE
This is an "all or nothing" setting, but perhaps may it prove of some value to you?
