Shane seems to be right about the run handler: without the bug fixed, it appears unavoidable to have that handler to be called.
Now, wrt the -609 error, it may be circumvented by saving the helper application (the "main.app" in your initial post) as a stay open.
Of course, this requires to add a "quit" statement where relevant.
Moreover, it is very likely that the helper application would become visible, at least briefly.
Clearly, something needs to be fixed.
Wondering whether we're facing an unexpected side-effect of the implementation of sandboxing.
