I found out what is going on - strange behaviour causing strange behaviour. Might even be a bug. This is 10.8.2, btw.

It seems it's all about the timing. If you go through the process of setting up a Cisco VPN and click the Authentication Settings… button, you'll see that when that sheet opens the OK button doesn't become active immediately. If I do the keystroke command before the OK button becomes active then when I get to the part where I click Apply, the confirmation sheet (the second Apply button) doesn't appear (even though I've made changes) - instead System Preferences quits (I thought it was quitting because I told it to) and AS Editor for some reason assumes the next command it encounters is meant for it.

So, like I said, all about the timing. Made the delays longer and added a few "repeat until xxx exists" and it's working fine.
