I just tried it (CS5.5) and it seems to survive InDesign
edits.
Setting and listing:
xattr -w com.shelterpub-thom.mainsection WHEELS
Alder.indd; xattr -w com.shelterpub-thom.subsection Trailers
Alder.indd; xattr -l Alder.indd
Listed:
com.shelterpub-thom.mainsection: WHEELS
com.shelterpub-thom.subsection: Trailers
I then edited the doc and saved it (didn't try a Save As), and
the listed it again with
xattr -l Alder.indd
... and the listing still showed the new attributes.
I just used the Terminal, but it would appear to be workable. I
also haven't tried to see if I could dispense with the reverse domain
type keys and just use something simple.

You might have more luck with Spotlight
data.
