Yes, Mavericks, all updated. The issue seems to have disappeared after relaunching Mail. Maybe just an IMAP sync issue.

Hey Michael,

That's peculiar.

What OS?  Mavericks?

If so have you applied the Mail update?

In any case I'd rebuild the Inbox and try the script again.

On my system these both produce the correct results:

tell application "Mail" to set m to messages of inbox

tell application "Mail" to count messages in inbox
