Assuming a window equates to a loaded representation of a file, the dirty bit would mean, "I am different than the version on disk".  It's to indicate that there are changes made that are not saved to disk.

pardon my ignorance but what is the 'dirty flag' for a window? Is this universal on OS X document windows? I'll be looking more closely at those dots when I get to work today.

Is there a straightforward way in AS to obtain a pointer to a non-scriptable application's frontmost window and to set its "dirty" flag (so the dot appears in the close button)? I suspect this might be one for Shane but I'll happily accept help from anyone!
