I have the same problem with Script Editor (not tested with smile) running Snow Leopard:
Settings of font, color and size are reverting to standards every time, a script produces an error while executing.
Only solution I have found: I have saved a backup of "com.apple.applescript.plist" once the settings were the way I wanted. A small applescript allows to reinstall this settings quickly after they changed...
