Very likely because you have one or more IMAP accounts.
When deleting a message in the GUI, that message is in fact flagged as deleted on the IMAP server, but still remains in INBOX; the server awaits an "EXPUNGE" command for deleting such flagged messages.
Mail.app usually sends such an EXPUNGE command when quitting.
