I suspect this is a by-product of an autosave. You might try manually saving before each run, to see if that fixes the problem. (Or not -- you have a better solution.)

Explorer also uses autosaving, but the script that is saved is a separate compiled copy with no values in the variables, and that seems to keep the problem at bay. (It avoids errors from trying to save pointers in scripts, which is what I suspect is ultimately behind the Script Editor problem.)
