Well, this still works in Safari 10.1, on El Capitan and Sierra beta:
tell application "Safari" tell front window's current tab set f to do _javascript_ "document.URL;" end tell end tell
So, might be something to do with the actual JS in your script rather than the do _javascript_ command itself.
