You have not stated how you are “saving” each mail message. If you are using
the Save As command in Mail, that converts it from .emlx to .eml format, which
is why Mail no longer considers it a native Mail message.
The solution is to save it in your “job folder” by making a simple Finder copy
of the .emlx file. When I tested this, I could double-click the copy to open
it in Mail, including any original attachments, and I could reply to it.
