This is not confined to Script Editor: you will see it in other applications
that rely on built-in Cocoa scripting (for example, Safari).
The windows still exist, but Cocoa scripting shouldn't be reporting them
because they're not open.
Realistically, you probably have more chance of seeing a fix if you report it
in applications other than Script Editor.
Obligatory plug: Script Debugger reports only open document windows.
