I've asked basically the same question, but got no responses. Debugging of AppleScript in Xcode has always been a little flakey, but when I upgraded my OS from 10.5 to 10.6 and Xcode 3.1.3 to 3.2.1 breakpoints are no longer recognized at all in ASOC or in a legacy AS Studio app (which used to work).
So I can confirm that I'm also having problems but if there's any elven magic no one has told me what it is.
Interestingly, you can set breakpoints on one of the lines of Objective-C code in the main.m file of your project and those will drop you into the debugger. Once in the debugger if you attempt to list all your breakpoints the ones in main.m will be listed but any that you've set in an AppleScript source file will not.
