Yes, and I've done a little more investigating.
I've substituted the java applet for another applet and I get the same problem.
If I use a javascript library to render the chemical structure it all works fine.

So I don't think the issue is with the java applet itself but it seems like it might be a general problem of webviews containing java applets?
