Does your workflow begin with a "Get Selected Finder Items" or "Get Specified Finder Items" action? If so, then this is unnecessary, as dropped files/folders are automatically passed into the workflow as input. Including this action at the beginning of a workflow saved as an application can sometimes cause dropped items to get processed twice. This may be why you're seeing duplicates.
