Alas, Apple trashed the IconBuilder (which despite its name was a
reasonably good and quite generic TIFF editor) -- don't please ask me
why! The ToyViewer should be able to do that, though (by replacing one
color without alpha by another with alpha). I hope there is ToyViewer
for OS X?

Here you have a sample: a16x16 TIFF with a green opaque, red 70%, blue
30% and remaining 100% transparent quarters:
