I'd be happy enough if OS X stopped giving my OmniWeb bookmarks IE icons. And resetting my preferred web browser to one that isn't even installed, repeatedly.

But anyway, include an expert mode for Software Update to allow for authorization of ADC only updates and opt-out of system updates. Quicktime's updater does this, sort of. It doesn't say you need an updater unless a previous version of a package is installed.

And get rid of IE entirely  or least make it opt-in. If you want 3rd party updates, get TechTracker.
