And here's a decidedly non-technical temporary workaround for those annoying times when a file which you *know* is there just won't show up.

In the Finder, invoke the "Go To Folder..." dialog/sheet (you can bring it up by pressing command-tilde, or choosing "Go To Folder..." from the Go menu), then type the full path to the file (including the filename). Press return, and the dialog will beep and tell you that the "folder" cannot be found, but it will indeed update the Finder to show the file in question. This works even if you have the appropriate folder open at the time; it updates instantly, the moment after you press return.

It shouldn't be necessary at all, but it does work every time in my experience.
