Window Levels of Alerts

I am using NSRunAlertPanel() to get an alert message on the screen but I am also using Core Graphics to capture the display for use with OpenGL so my question is how do ensure that NSRunAlertPanel() dialog boxes appear above the blanking window? (If they should automatically then there must be a bug because mine are hiden but I can choose the default choice with the return key).
Any help on the matter would be much appreciated,
