I know I have a conceptual problem here. Can I use a bundle for this?
Where is the best (hidden) place to store and hide user generated objects
that will be available to the user upon request (no documents, they're
preference-like objects)?

You should probably create a folder in ~/Library/Application Support and keep your stuff there. If it's not a per-user thing, then you can use just plain /Library/Application Support, so all the users on the system will share the data.
