It's actually easier than this. You can put the original app in the trash without worry, as long as you empty the trash soon. The alias doesn't actually start pointing to the new location as soon as you move the file - it actually updates the next time you try to open that alias. So if you move the app to the trash, move the new one in its old place, then empty, and do all this before the next time you double-click on the alias, it will work just fine.
