Unfortunately, that doesn't work.
If I download a new copy of Mozilla or OmniWeb and drag-n-drop it onto
my home account's Applications/ directory, thereby causing the finder
to replace the existing copy with the new copy (and move the existing
copy to the trash), both the Internet preferences and the Dock fail to
use the new version of the application.
(The only workaround short of reconfiguring the blown defaults that I
can think of-- and this may be what you are referring to-- is to
replace the CONTENTS of the bundle. However, this is a dangerous
workaround in that it is (a) tedious and (b) violates the concept that
a bundle or wrapper should be treated as an opaque collection... But,
a workaround none-the-less.)

I agree with you that the current behaviour of aliases is certainly
not desireable in this situation, however a workaround exists for the
user -- simply drag the new app to the directory in which the old one
resides (w/o first dragging the old one to the trash), as this will
replace it, keeping the old bundle directory.
