One of the apps which has this capability changes the Dock binary.
Other apps use Application Enhancer from Unsanity to patch certain
methods inside of the Dock process space.

The dock isn't given a color, it is given an image. Several actually.
You need to change those images to change the appearance of the dock.
I'm fairly certain the images are in the Dock application's package
within System/Library/CoreServices/
