On second inspection - you are right.
Changes to the two Browser-related protocols (http and https) are
over-ridden by the Official Internet System Preference Pane -
I attempted to change browser to Chimera - and it flipped back to
OmniWeb
I attempted to change a less important protocol (netphone) and it
worked fine.
This is irritating...

Yes, I always log important variables and branches (with a global flag
to turn the logging ON/OFF) even before I have any problem. But
everything still appears to be fine in my logs, and even ICSetPref
returns noErr. That's why I'm stumped and that's why I finally posted
my original question to the list.
When you change your http helper to a Cocoa application, from your
prefpane, is com.apple.LaunchServices.plist updated? Do you see the
change in System Preferences' Internet pane? (you may have to quit and
re-launch System Preferences).
