Front-to-back ordering in IB changes

I have some things layered on top of each other in Interface Builder. It looks exactly the way I want in Interface Builder, but when it is loaded into the application the ordering changes. Things that were on top are now on the bottom (and not visible). Is there a way to force the ordering to be the same? I would have thought that would be the normal behavior.
