You definitely want to use QuickTime for something like this.

You don't work with individual frames; rather, you work with tracks. In your case, you'd be adding a second video track, and an effects track that composites the two together and contains the necessary information for doing so.

QuickTime has both a lot of breadth and a lot of depth when it comes to this sort of thing, so there's quite a bit you may need to learn. But this is the Right Way to go about it, the way that's most compatible with all of the other editing and effects solutions out there as well as the way that is the most general.
