AutoDoc is template based. If you want to change the format of generated documentation, just use a different template. I think multiple templates already exist.

I also think AutoDoc is happy to take comments from headers instead of implementation files, but I don't remember for sure.

AutoDoc lets you embed formating styles in your own comments so that you can bold certain words etc.
