Well, I'm no authority on how PB finds out what needs to be compiled,
but it has been reported in the past that file creation date problems
could lead to this type of behaviour. It's in the list archives, a
content search for "clock" will for example tell you this:

If the time and date are completely wrong, then the reported time and
date for files is likely to be completely wrong. Because time and
date stamps on files are relevant to builds not having reasonable time
and date information associated with files has an extremely disruptive
effect on builds. This most commonly happens with portables that have
run out of power, but there are a variety of machines that may have
this problem. If this happens you should first try to set the clock
to something reasonable because if all of time and date information
the build system is working with is bunk then the chances of getting a
correct build are remote at best.
Touching your files to reset the date and doing a clean build could be
worth a try IMO.
