It seems to be a problem with the version / release of X-Code. In the
release notes they (Help -> Release Notes) under Current Known Issues
the upgrading of projects are discussed.
Currently Java and AppleScript files are not supported
in native targets, and therefore targets containing these languages
should not be upgraded to native. The target upgrading sheet has been
updated to point this out.
