I vaguely remember QuickTime used to have support for adding a "mask" or "clipping path" to a movie. At worst, you could try adding that to your movie and then QuickTime would hopefully avoid drawing over the other stuff. Obviously, this wouldn't give you alpha blending, but maybe it's enough.
