I know of no way to add IB connections by editing a plist or other human readable file.  Wouldn't that be a nice capability!  It can of course be done programmatically.



However, the problem you are having with IB does not seem to be insurmountable.  My guess is that you have a matrix inside a scroll view or overlapping other views.  In IB, use the outline mode of the instances view and you will see all instances in your nib organized in their hierarchy with other instances.  You can select, deselect, and drag connection lines directly from the outline view instead of from the window that contains the object instances.  You will also probably immediately see what is wrong with one of your matrices of buttons.
