You have "hide on deactivate" or "hide on suspend" turned on for your window. E.g. floating palette windows have that on by default in IB, you need to explicitly turn that off (possibly from code).

holding down the ALT key, myWindow still disappears.

When you hold down the option key, it will *always* disappear, because that means "hide my application". But if your app has no icon in the dock, that shouldn't work, I think.
