With Xcode 2.1, project files should be diffable in a text editor (according to some sessions at WWDC at least), so if you have one working thing and one non-working thing, you should be able to compare the settings directly.

I even created an empty project and compared the settings side by side of the two projects - making sure that things were identical.

This might be too obvious, but have you verified that your built product has debugging symbols turned on? Since updating to 2.1 required an automatic conversion from build styles to build configurations, it seems possible that your "debug build" configuration might have lost it's "generate symbols" setting somehow.

And then make sure you do a clean and rebuild.
