Can I have the benefits of NSUserDefaults for reading and writing prefs from a prefs file, but still somehow specify the prefs file name, maybe using the CFPreferences stuff? In particular, I'd like the file name to be "net.Modcap.Emulator.plist".

If your Cocoa app's bundle ID is "net.Modcap.Emulator" then you'll get this for free. You can set your application's bundle ID in Xcode.
