After off-list discussion with Ondra, it is now obvious that this is not a bug.

For the benefit of the list archives:

When sent a -copy message, NSEntityDescription will create a mutable copy not attached to a managed object model. This is obviously not equal to the immutable original which is attached to a model.

This is the key point I was overlooking when I asked the original question.
