Either you need to activate your application (that's equivalent to clicking the dock icon of a regular app) to bring all its windows to the foreground, or you're using the wrong window level for your windows. If your window is more like a menu, the window level is the right choice, if your window has a real titlebar and a variable position, then bring your app to the front.
