Is there a way to make Xcode generate en.lproj instead of English.lproj when
creating a new Cocoa project?

/Library/Application\ Support/Apple/Developer\ Tools/Project\ Templates/ is the place where you find and may modify the project templates

http://bugreport.apple.com is the place where you may ask for an non- deprecated version of the project templates.
