[_rect retain];

_color = [NSEntityDescription insertNewObjectForEntityForName:@"Color"
inManagedObjectContext:[self managedObjectContext]];
[_color retain];
}

This code is not KVO compliant, which is required for Core Data to maintain object relationships. Add calls to will/didChangeValueForKey:
