sqlite, xml stores losing data from many-to-many relationship

I have an odd problem; the binary type data store faithfully stores the contents of a many-to-many relationship in my program (the inverse relationship *is* defined). However, when I load the data from an SQLite or XML store, the data in this relationship is gone.

Anyone have clues as to why this might happen?
