You have the Simulator SDK selected in the ad-hoc menu at the left of the project window's toolbar. Xcode through 3.1.2 fails to expose some GCC options when the base SDK isn't "Device." Switch to the Device SDK and the settings will appear. When you switch back to Simulator, they'll still be there, and still be in effect, but shown as custom settings.
