Odd window behavior LSUIElement=1

I have an app running without dock icon, and it exhibits odd behavior.
Let's say I have existing applications running, "A" with a window on top of application "B". My program pops up a window and forces it to the front. So I have "MyApp" on top of "A" on top of "B". Now I click on Application "A", bringing it to the front. Now I have "A" on top of "MyApp" on top of "B". Now I quit "A". As I quit "A", "MyApp" suddenly pops behind "B".
The same thing happens whether I programmatically forced "MyApp" to the front, or whether I bring it to the front by clicking on it. It doesn't happen when I run LSUIElement=0
Can anyone tell me what is going on?
